CEL (or .CEL) is a file format used to store data output from internalization of gene expression values using Affymetrix probe. It is a binary format file that uses in-house developed algorithms to store results. The file type consists of short and long tags developed to dynamically store all the essential experiment information in a single file, apart from the actual data stored in it.
Characteristics of CEL Datasets
CEL datasets involve oligonucleotide arrays probes (both DNA and cDNA as well as high-density chips), which detect gene expression and other genomic features like polymorphisms, methylation, and additional SNPs. A unique CEL file consists of two parts: 1) A header file or a text section 2) An Expression Data Section (EDS). The header section contains information about the experiment type, scanning parameters, absolute call algorithm used to identify probes sets, etc., while the EDS holds a two-dimensional array containing the spotted probe set intensity values. This section is stored in four-byte floating point numbers known as CEL4 Numbers.

Some related file formats include .CHP, .GPR, and EXP.TXT. Generally, CHP serves as an alternative to CEL files; GPR is for storing results obtained by disabling the absolute call algorithm; and EXP.TXT files are used for storing data generated from short-oligo experiments.

After installing the required software, the operating system will usually automatically associate an unknown file type (in this case .CEL) with the new application.
