The BCL file extension refers to a Binary base call files generated by Illumina sequencers. These files contain the information for each base read in a sequencing run, without taking into consideration quality measures or specific context for the sequences so identified. The format is used to generate FASTQ files which are then used to generate the sequence data which may then be further analyzed.
Technical Details
The BCL files store four values in each base call plus an index value for the machine. The four values are A, C, G, or T which represent the base found during scf, and a quality score associated with each base. Additionally, some BCL files may also have indexes written between clusters of sequence reads. Each base call has 4 bytes representing an integer from -5 to 40. These values are then converted by Illumina software into base calls as Ascii characters A, C, G and T and sent to downstream applications such as internal analysis pipelines.
